1. Systemic bigotry
This book follows the same characters from Kea's Flight, after their overthrow of the oppressive ruling class on the ship. It takes place partly before their landing on a planet, and partly afterward.
The ship is no longer ruled by the autocratic regime from the first book. However, there are still many references to the way things were before, including firsthand accounts of it in diary entries written before the overthrow. The previous administration of the ship was highly oppressive, censorious, homophobic, ableist, and otherwise bigoted.
After landing, there are interactions with other planet colonies, including a eugenicist dictatorship and a high-tech colony that has a violent history with artificial intelligences.
There are mentions of past atrocities, including mass murder of children and families, and humans being farmed as breeding stock (through artificial, non-sexual means). There are also discussions of life under a eugenicist regime.
There are characters who modify their bodies to take various trans-humanist forms. There is derogatory language toward them from some of the more straight-laced characters, including a faction within the narrator's colony that is trying to revert it to the previous dictatorship.
